I have two samples for two conditions. Is it possible to combine the samples so that my data exploration is composed of just the control and treated, rather than control 1, control 2, treated 1 and treated 2?

Yes, this is possible. Namely, by adding metadata to your samples in the data management step:
After adding these tags during Data Management, they are now available in Data Exploration as well as in Plots and Tables. This is what it would look like in Data Exploration:
